Provided are a waterway aqueduct system, and a dam-crossing operation method. Both ends of a waterway aqueduct are connected to an upper reach and a lower reach of a dam body. The waterway aqueduct is higher than a water level of the lower reach, and lower than a water level of the upper reach. An upstream gate is arranged between the waterway aqueduct and the upper reach for replenishing water to the waterway aqueduct. A downstream gate is arranged between the waterway aqueduct and the lower reach. Loading/unloading portal cranes are arranged at positions of the upper reach and the lower reach of the waterway aqueduct.
